In a recent game I noticed a weird way for the HRE to lose a lot of vassals. What happened was that a minor duke, who had only one county in his possession, declared a war to try to claim the crown of the HRE. He called a whole bunch of allies into the war, including several big ones. Then another duke declared war on him, trying to take his one county (probably using a forged claim). When he lost this second war, all his allies in the first war remained independent of the HRE even though their war had ended.
I've linked a saved game below that illustrates the buggy end to the war. In it, you're playing the Duchess of Slesvig who's the "other duke" in the scenario above. The key player is the Duke of Franconia, who's only county (Celle) we have a claim to, and have occupied. When you load the save, he should be willing to accept peace. When he does, all the allies he has in his war for the HRE (including big ones like Bavaria) will remain independent.
Steps to reproduce the issue:
I suspect a similar scenario is responsible for the other few "breakaway" vassals I've seen so far in the game. The Duchy of Koln (formerly the Duchy of Lower Lorraine and various others titles), for example, became independent a number of years ago under what I suspect were similar circumstances (it has since been cut back down to size by its neighbors). The same issue can probably affect realms other than the HRE, though I can't say I've paid enough attention to notice if it has happened in my games so far.
It's probably not important, but I think I should mention that I was not originally playing Slesvig in this game. I noticed this scenario play out entirely between AIs while I was busy crusading as the Duke of Brandenburg. I made the save by starting from a save I'd made as part of my own war. I actually abandoned this branch of history due to lacking the galleys I needed to transport the Holy Orders, but in the alternate future in which I built a few ports (and upgraded to 1.03b) before starting the war I won the crusade! In the version I played out only the duchy of Modena ended up joining in the Duke of Franconia's war (and so becoming independent when Slesvig ganks him).
