Stony Road seems bugged somehow as far as this goes. You have to hit f12 then "acceptall" then ask them to join.
Yes, this is cheating, but even with a relation of +200 Germany seems to have a 0% chance of getting Japan into the Axis
Always make sure to do "acceptall" again after you get them in the alliance. Otherwise EVERYONE will agree to EVERYTHING you propose.

I'm not sure if this helps, but make sure Japan isn't in an alliance with Manchuko, and you can also try declaring war on one of there enemys like Nationalist China. That is the only way I can get them to join my alliance
