Playing on Advanced. Finished Vanguard 1 & 2, Kir'ko and Dvar 1 without any issues. I've had to restart Amazon 1 a few times now.

My trouble is I'm just getting overwhelmed by the Kir'ko opponent. Usually what happens is sometime around turn 30, they'll throw three full stacks of Tier 1/2 units at me. With some tactical care and throwing everything I've got at this, it's usually beatable, but then they'll have another set of stacks headed my way before I'm able to recover and rebuild. I'm not sure if there's some quest I'm missing that is supposed to abate this, or I really just can't figure out how to play Amazons effectively, or what, so I'm seeking any recommendations you peeps might have.

Just finished it on hardest difficultt. I had a lot of space so i expanded with 6 colonies.
Yes tHe kir'ko comes with 5x6 stacks mostly bees and mix tier 1 and 2 kir'ko units. Easily beatable with minimal looses though.
Something i only did at the end before rushing the enemy capital was to cleanse the infected Vanguard squad. With that quest completed, the Vanguard join your war against the Kir'ko.
 
Always scan da bees. Then you can easily put them to sleep and/or mind control them with Primal Override. Regenerative Bioregulator provides a lot of bio resistance in addition to regeneration which neuters the Soldier Bee ranged dmg. A hero with the Bioregulator and a Sentinel shield on them can tank all the bees, just leave them "exposed" in front of the army preferably in cover.
 
A1 got me good on advanced too. First run through i wasted precious time chasig around those monsters. Forget it . Forget it all. You have one (1) mission: destroy the bugs.

Like others said above use the bees to your advantage. You are also celestian so you can really hammer that advantage by using sway ideology and getting the growth to help out in your war. All i did after losing the first time is bundle my army together and blaze a path towards a kirko colonizing/picking everything up along the way. The Vanguard do nothing so just dont antagonize them and focus on the bugs. I blazed a trail right next to one of their colonies set up a forward base beside it and then gave them hell. Dont forget the amazons have forest affinity, the huntresses and aboreans hide+move faster in them. I used this to my advantage as i was able to sack the hive of scum and villainy whilst their leader was campaigning towards my colonies. To their utter surprise they found a lonely stack of harriers which was promptly assaulted, and turned out to be three stacks of huntresses and arboreans. Needless to say i played that battle on slow animation, getting endless satisfaction at my archers raining biochemical goodness upon those blue-blooded eight-legged freaks(i know they dont have 8 legs, i just like reliving the movie when i fight them, leave me alone damnit).

It was a good day.
 
I was playing on Advanced, and I was using the Bees more than the Kirko was lol. If you really want to just beat the mission I would ignore most of the quests, and just march over to finish him off after you beat his first doom stack. I did that by accident since I didn't realize the mission would end. It also helps if you let him approach close enough so you can get a surround on his armies so that you get 4 armies vs his 3.
 
That's weird. On that mission I never got attacked and I play on advanced. Although I did a horrible job at scouting the Kir'ko base. Around turn 40 I just scouted some of his units and even his base. So I guess the timing of attacks is determined by how fast you find him.
Getting mods that increase your bio resistance helps quite alot. The regen mod in the amazon tech is a really a godsend. Regen on battle + +5 bio resistance.
