When you have a army or legion in a fleet and you will separate the army from the fleet over the button so that the army goes to land than it works but if you are trying to unit them (select both and then press the button for union ) (on the seafield ) then dissapear both also the army and also the fleet from the map.

Are you running 1.1 patch? I believe this was fixed.
If you are give me a step by step description so I'm sure how you get the problem, like:
1. selected fleet
2. moved out from harbor
3. ....
etc
Edit: Just a general tip on bug reporting. When you describe how you get a problem assume you are explaining it to a 3 year old with bad long-term memory.
