When I corner an enemy mage and destroy his forts, the AI replaces the destroyed fort at the end of the turn with a new construction site. However, when I lose a fort I have to wait until the city grows again, essentially losing a building spot. Is this as designed, or is this a bug?
 
Odd. In the demo I could immediately replace any lost fort.
It does sound like a bug if a spot is permanently lost. Unless of course starvation made it drop under the building limit and that's why you cannot rebuild it, not the loss of the fort.
 
If having it destroyed is the same population penalty as when you voluntarily destroy a building, the message in the latter case says you will lose 200 population. Now I have seen nothing to specify how that 200 fits into scale with the rest of the game so I have been playing with the assumption that each population point is 1,000 and destroyig a building costs you 1/5 of a population point. This may not be entirely correct, however.
