I created a specific alien race, but I want it to only be used for Fallen Empires. How do I go about implementing this? I don't want them to be used for randomly generated empires, etc.

We have updated our Community Code of Conduct. Please read through the new rules for the forum that are an integral part of Paradox Interactive’s User Agreement.
There is a fallen empire file in common/fallen empires folder, and there you can see that values are random, so if you want your species to be a fallen empire, I suggest adding it there.
