I recently started a large war against against Sultanate of Seljuks and noticed a couple of things that made enjoying the gameplay impossible.

1) In large battles, like my 10000 vs their 8000, let's say 4000 of my troops survive. My largest regiment have morale 0% after the battle, and when I click on the regiments, there are all 0 in troop details. The army overview still shows that the regiment has a significant number of troops, but the detailed overview shows all zeros. Then I have to check each regiment in my army and disband it if it is bugged, then muster it again and bring it back to battlefield, which can take quite some time since my realm is starting to look like Roman Empire. My large army on the battlefield is halved, and after the next battle the same bug happens to other regiments as well. After two or three battles, my large army which was supposed to survive until the end of the war becomes useless.

2) Enemy armies which suffered defeat tend to sneak around and besiege my provinces behind my back. This is very annoying since there is no option to notify you when one of your provinces has become besieged. Because of this, I have to spend more than 50% of time checking all my provinces every 10 minutes. My suggestion is to make sieges with disorganized armies impossible. For thep purpose of gameplay, I suggest that every army with total morale below 75% be considered disorganized. Of course, the 1) bug would have to be fixed first.

3) I became a heretic. This negatively influences my vassals' loyalty. That's ok. When my reputation falls, I decrease my scuttage, so it works fine. But what with those "One of your vassals, a heathen, refuses to pay homage..." events? They happen too often, and they happen with my most powerful vassals who have 100% loyalty. This event makes no sense. It doubles the effect of "Heretic" trait. I think the trait should only influence loyalty, so that it can be balanced by other traits for the vassals who are compatible with your ruler, or it can make the situation even worse with the vassals who already disagree with you. The way it is, I check the monthly loyalty modification and see that my Prince of Algers adores me despite the fact that I am heretic, and then he refuses to pay homage next month!?

As a conclusion, I think that large wars are very exciting, but right now they are unplayable. When the Seljuks start their conquests, you can only watch them carve up the Byzantine Empire and hope that you can get some crumbs without ruining your reputation.

Or pay some money at beginning of the game (they made peace with only 46 I paid)
 
My problem is not in the proportions of our armies. My armies are already twice as large as the Seljuk armies. The problem is that too many bugs make the large wars unplayable. I have to save every month to be sure I can reload if something stupid happens.

I never saw that, maybe installing Minifix AUG 17th
 
Related issue?

In large battles, some of my regiments get routed. Often, when I stay to besiege a province, they disband (on the 1 day of month). But when I retreat to a province of my realm after the battle (I'm fighting heathens at the moment), morale simply climbs back and nothing wrong happens.

I always took this annoying feature for granted, but a recent post at the Russian forum convinced me it was odd.
