If I understand correctly new world empires are coded as to not advance technologically. Is it something that can be fixed in a scenario? Can they be made more playable? Do they get any leaders? I would love to play either one and try to resist the Spaniards. Any suggestions?

The Aztecs get some leaders (Montezuma and Cautemoc, who is quite good.). But to fix the 'nonadvancing', You would have to replace the Aztecs with another country and rename this one to 'Aztecs' then. The price would be inappropriate graphics, though. :(

Yes they would after you would have edited the scenario files a lot....
But I suppose it maybe be a decent fun scenario if you replaced them with one of the muslim minors f. inst. :)

Cobos is right. One also had to rename the monarch/leader files, of course. Inappropriate graphics would be the price to pay - as the Aztecs look nice, this would be heavily subtracting from the 'atmosphere'. The unit graphics for the tags are hardcoded. Too bad, that there´s no 'indio'- tag, which allows for development. :(
