I just recently returned to CK and bought DV to move to the latest version.
I tried starting as Alexios Komnenos, similar to one of my earlier games under original CK.
Starting in 1066 scenario, I see that the Byzantine Empire (and many of its nobles) is at war with the Seljuk Turks (and some of their vassals). They seem to be much stronger than the Byzantines, who steadily lose territory. Obviously, this is a similar outcome to history (without having the battle of Manzikert though).
Any suggestions for strategies to counter or prevent this (or at least limit it so I can gain resources to engineer a recovery later)?

First off .... settle peace with the Turks .... (almost) any peace.

Then get your vassals in line, maybe instituting Feudal Contract. Royal Prerogatory is alienating many of the vassals.

Get a better Emperor (The Dukas' at the start are morons).

These three factors are what is breaking the Empire apart in 1066. If you can mitigate at least the first two, then you should be able to keep most of Asia Minor, and will soon have resources to start clawing some of the lost territory back.

Ofcourse this is hard as Komnenos, until you manage to take the throne (shouldn't be too hard as the empire crumbles around you).
 
As Emperor this is easy to stop, just call up everyone and organise them in the East. As a Prince I'm not too sure. You're clearly going to have to give up a slice of Armenia and the least and most likley Anatolia will be overrun. In a game as Antioch I swore alliegance to the Turks when they attacked me before quickly betraying them and going back to the Romans. This allowed me to survive but Anatolia was still lost :(.

Generally it is probably best to simply fight you hardest until the Turks stop advancing. They will eventually crumble (could take 100 years) then you can reconquer.
