It was working fine until now. I went to the prison saves folder but I can't find any new saves there.

Saved games are under
C:/users/<UserName>/AppData/Local/Introversion/Prison Architect/saves/
To see the AppData folder you'll need to enable View Hidden Items in File Explorer.
If you've used a different Windows user, you'll have to manually move the games across.

Sounds like you enabled cloud saving? The option for that shows up when you manually save prison.
