I started in 1066 as the Duke of Aquitaine, and expanded into Iberia, declaring myself King of Navarre(the original kingdom was wiped off the map in a freak invasion accident) in order to achieve independence from France. After a war with France I now could declare myself King of Aquitania, so I did.

Now, how can I make Aquitania my primary title?
I made my heir King of Aquitania, but when he inherited he became King of Navarra. Do I have to make my heir KoA, and then play as him instead? I shudder to think about the damage the current King could do to the realm if AI-controlled.
 
You can do it either of three ways.

1. Go into the save game and change your primary title around (you'll have to search the board, this has been posted several times on how to do it).

2. Give your Heir the Aquitaine title, play as him then immediately pull up character screen for the King of Navarra and hit F-12/die, then you'll immediately inherit his title and the KoA title will be your primary title.

3. The only non cheating methods would be the same as #2, but wait for the King of Navarra to die naturally, accepting whatever happens in the mean time (or, if you have a claim on the KoN title, then DOW him and take it from him by force). You should give your heir every title you can first, so the Navarra King has as few vassals/provinces as possible before giving him the KoA title (at which point, he'll become independent).

The game will not let you give away your primary title.

Code:
To edit your primary title (supposing it is the Byzantine Empire) in a save-game do as follows

1. Open the save-game with Wordpad or Notepad
2. Replace all entries of GEOR with XXXX (ctrl+h)
3. Replace all entries of BYZA with GEOR
4. Replace all entries of XXXX with BYZA

Remember to only replace the entries for GEOR and not for Georgian or George or something similar. Do this by clicking on the box in the left corder when you have chosen ctrl+h in Wordpad.

Just change BYZA and GEOR with NAVA and U018. Just be aware that doing this will also switch all claims on the two titles. So anyone with a claim on Navarra, will have a claim on Aquitaine instead, and vice versa.

If you do not wish to save-game edit, then you can give your KoA title to the heir and reload as him ... and you will then get Navarra as secondary title when the current ruler dies. As you said, letting the AI rule Navarra is a bit risky :) ... but could be an added challenge.

You could even play the heir as greedy and power-hungry, and try to dispose of the current king of Navarra before his death ... either through conquest or at the tip of a dagger.

I opted to play as my heir, and eventually inherited a mostly intact Occitan-Basque-Catalan Empire.
