If the player is at war with a clan and that clan has a civil war, the player will no longer be at war with the opposing faction in the civil war. If there is an existing war, and one party has a civil war, both factions should remain in its existing wars.

Example: I was playing Satake. I was at war with Toyama. The Toyama had a civil war during my war and became the Issai-Toyama. When that happened, the Satake remained at war with the Toyama but were not at war with the Issai-Toyama. The proper result should have been that the Satake remained at war with both factions, or that the Issai-Toyama immediately offer a peace condition.

If I understand you correctly I think this is working as designed. You should not be in war with Issai-Toyama, but if Issai-Toyama wins the civil war, they will once again become the Toyama and therefor be at war with you. And since the two halves in a civil war can never peace out each other, there is no risk of you not being able to get the other part's land in the end. If anything this actually makes it easier for you to beat them, since you only have to fight one half of the clan at a time. And this is by design, as it should be very dangerous going to civil war when your clan is at war, or when you have aggressive neighbour.
 
I had a different version of this happen to myself. I was at war with Imizu-Hatakeyama (I'm playing Toki) and I had their every single kori invaded (about 5-6 at that time). Then the original Hatakeyama to the south got defeated by Hosokawa.. Thanks to that Imizu-Hatakeyama became Hatakeyama. Up to this point it's fine. But when they became Hatakeyama, my war with them vanished, along with long years spent to besiege 5-6 kori to %80+ . Not to mention I declared back and payed 45 honor because all my troops were in their lands :)

That on the other hand is a bug. You should still be at war with them even as they win the civil war.

I've also seen this. Occasionally the Soejimo-Ashikaga outlive or take out the regular Ashikaga (I'm usure), and are then at peace with both sides of the Ōnin war (meaning neither inherit regular Ashikaga wars, neither keep on rollin' with the Hosokawa et al.).
