Please explain your issue is in as much detail as possible.
My ruler is Emperor of Byzantine Empire, he died and his heir was not elected, the game ended. I had several landed sons, my eldest was King of Sicily but they inherited none of my titles. As I understand it the election is for the top tier title of Emperor, but my Duchy, counties, and baronies should have gone to my son as they are primogeniture.

Edit: Under the new Imperial Government type, I held multiple cities in my demesne in addition to castles, I will try a new game and lose an election without holding cities to see if that is where the problem lies.

Steps to reproduce the issue.
Play Imperial Elective Succession, hold non-emperor titles, nominate a non-dynastic heir(or just let the ai pick one), die.

Having the same issue with my game. I have eligible landed male heirs of my own dynasty, but someone from another family is winning the election for the Emperor title. All titles are then shown as being inherited by that person, instead of my own son and brothers.
 
I just loaded up that game and gave away all my cities before dying, I nominated a non-dynastic lowborn as the next emperor, and died. Instead of game over I continued as one of my sons. I'll test it some more but I think it has to do with inheriting cities as feudal government type.

I would guess it is switching you to a Repulic if your capital winds up inland (and those aren't playable). It seems to really like to try to make the cities the county capital for some reason if you hold a city and barony.
 
Same problem here. Starting in 769 as count of spartia. In the 850~ i was elected basileus and died really quickly but i encountered no problem. Then now; in 900~ as the second time i was elected, the game say me it's game over on this election althhough i have 10 counties and 3 dynastic sons. The next emperor get all my desmene.
