Please explain the issue you experienced in the most condensed way possible
Excommunication wars are invalidated when the defender loses the Excommunicated trait
On invalidation, the war defender is deposed
So by asking his HoF for repentance, to get his excommunication lifted, the defender screws himself over, which is counter-intuitive at best

Please explain how to reproduce the issue
Start as any catholic character
Ask for the excommunication of any other catholic ruler
Start an excommunication war
Switch to the war target
Wait for a year, so you can ask the pope for Repentance
Excommunication gets lifted, war gets invalideted, defender gets deposed
