A) Open Steam Workshop, subscribe to CPRplus.
B) If you haven't already: Download and install CK2+ from the forum here.
C) Download the latest compatch, extract to your mod folder (where both other mods are located).
D) Activate all three mods in the game launcher.

My checksum is still wrong. Will this cause any problems and you said that's to be expected but is, it going to randomly change at some point?
Checksum will be wrong again each time one of the base mods will get an update, or the base game - which all happened recently. This shouldn't automatically cause problems, it's just that I included only the proper checksum at the time of creating this compatch. And frankly I don't have time to update just the checksums every time something changes.
As with all mods, I can't guarantee that the mod will be working all the time - but right now I am still using the compatch and it works for me (I also get the "wrong checksum" warning but ignore it), so it should work for you :)
Next time the compatch actually needs updating I will also update the checksum but yeah, this isn't very important and only really needed if bugs appear.

I use ck2+ and the latest cpr plus compatch. When cpr+ and the compatch are enabled most features of ck2+ work as intended. However, the religions and heresy revert back to vanilla. Example, Kemetic religion is non existent even through console. I've played with some of the religion affecting files but have been unable to figure it out. Any input would be greatly appreciated.

I don't see why this would happen, as neither CPRplus nor this submod directly edit religions. All it does is edit religious clothing, so at worst you might see weird clothes on characters. But the actual religions should not be changed at all from CK2+.
So I have to ask: Are you using any other mods alongside? Have you tried re-installing the main CK2+ mod, CPRplus and this compatch, and verified vanilla files?
Unless someone else reports the same issue (and again, this is very unlikely), I must assume that the problem is on your end.

A side note: There might be graphical issues when using this together with the CK2+ beta, because Plus now contains Hellenic priest headgear which CK2+ does not. I will have to update that once I have time.
Edit: There is also a very, very minor chance that this might for some reason cause your problems @mdal. Are you using the Ck2+ beta? If yes, please try if the issue disappears for the non-beta version.

I’m not using any other mods that affect religion files (multiple magnus opus, interface mod, personal castle, and ruler design unlocked). As soon as cpr+ and the newest compatch are disabled, the religion files from ck2+ re enable, even in save files. I have tried uninstalling and reinstalling both mods and the entire game, as I really dig the cpr+ features but can’t live without 2+. I am playing with the most updated version of the game and both mods. Where is Hellenic priest headgear located? I’ll try removing that part of the mod.

Ruler designer unlocked is incompatible and does touch religion files

Is there a way to fix the Sahidic (Coptic) portraits? As is, they only work in early starts and revert to ugly vanilla potatoes starting in the year 950. Playing a game as Kemetic Egypt right now and all of my plans for a pure bloodline though incestuous polygamy are out the window because I can't stand looking at any of the characters of my ethnicity.

EDIT: Actually, I figured out a work-around just now on my end. Replaced "portraits_coptic.gfx" from "mod/CK2Plus/interface" with the one from "cpr+.zip/interface/portraits"

Dunno how to incorporate that sort of thing into this compatch, but there you go if it was bugging anyone else.

Oh, indeed? I wasn't aware of this behaviour. Will need to investigate a bit when I get to updating.
Anyway, thx for sharing a workaround/solution.

I seem to be having a different problem with the Sahidic (Coptic) portraits. All characters with Sahidic ethnicity appear with messed up faces (shown in attached screenshot). I have all required portrait packs and do not use any other portrait mods.

CPR needs to be updated for 3.0 and Holy Fury; basically almost every mod that touches multiple files isn't gonna be ready for 3.0 for at least a couple of days.
