So one of my vassals, the Duke of the Breton March, became Papal Controller and promptly excommunicated me. I was wondering whether defeating the Duke in any way either reverses the excommunication in any way, or makes me the papal controller--or if I instead have to merely clench my fists in anger at that uppity five-year-old Duke, and ride it out until an event comes up.

for you 2 become papal controller you need to have the most prestige i believe, so defeating your duke probably won't help.
so i'd say: create some bishoperics and hope, or just ride it out :/

Neither. Once your ruler is excommunicated, there are only two ways to get rid of it:
1. You somehow manage to become Papal Controller, and remove the excommunication, or
2. Your ruler dies.

Becoming Papal Controller is only possible with loads of Piety, and even then, you'd have to reload every few years so the game actually recognizes you (since the game seems to calculate the Papal Controllers differently depending on whether it's already running or whether you've just started/reloaded).

You can also get rid of the Excom trait via an event (maybe several events, idk) which offers a higher chance if you pay out alot of Gold.

I wasn't aware you could become the PC if you were Excommunicated, memory says it's one of the traits that stop it from happening.

I would have no problems with a slight 'cheat' to get rid of it. Further down the road, if the next PC is a Friend of yours (or if the actual Pope is a friend), then load up as the PC, remove the Excom trait, then back to your regular ruler.

I once had a game where I started out as the excommed Count of Capua.
A couple of years later I befriended the Pope, but no reconciliation !

Bah, what good are friends anyway.
