Did anybody notice that the Advanced Water Pumping Station is called DesalinationPlant in DevMode? Makes me wonder if there was originally plans for a seawater mechanic that got changed or something that might still be in development.

That's fine I think if the small pump only work in rivers. Between groundwater sources, rivers and external connections its not like there's a lack of options. The filtration options on the groundwater supply building also make me wonder. I know rain is supposed to reduce air pollution I'm not sure if that results in more ground pollution or if that's something that may be implemented

I agree, the small water pump should be for rivers, there are several more options.
As for underground water, if it is fed by rain, the land itself makes natural filter.
In addition the pump booth will have its filters.

Having a desalinization plant reminds me of the good SC3k days; used them all the time in that game. In CS2 I've never needed to use more than 2 ground water pump stations for a city of 80k at least..seems odd. Even in CS1 i felt the water pump and sewage values were wayyy too high for the size of cities i was building. Either way, I like the idea of dedicated desalinization plants, and that we already have access to it, but you're right i never did realize this
