So is there any way to go about annexing a good, loyal "vassal" (i.e. Allied, Paying Tribute, and Giving Military Access).
It seems to me like there should be, else how can Rome go from being allied and accepting tribute from Massilia to simply owning those two provinces (I refer of course to that phenomenon in the country/time selection screen; skip ahead one day, and Massilia has disappeared)?
Anybody know?
 
The game does not have an option for diplomatic annexation, unfortunately. I did create a small (ish) mod a long time ago that added this ability in, though it was a pretty inelegant solution: you can still download it here. I strongly recommend that you backup your game, though, as I have no idea how compatible it is with the more recent versions of the game.

And yes, country histories (i.e. different start dates) will often show changes that are impossible or highly unlikely to achieve with the game mechanics. You can't literally take Messana overnight like the history files might suggest, as you said; it's also extremely unlikely that Rome would be able to colonise all of those barbarian provinces in the time that the history files would have you believe, while still maintaining population in the capital. Not to mention population numbers being much lower in the later start dates than they would be if the game was just allowed to continue. That's just the way history files work; it really is virtually impossible to simulate everything in the history files.

I had the same problem with Massilia playing as Rome. As a consequence, I never swallowed them - just kept them as tribute-giving ally...

It's hard to understand why diplo-annexing was left out in a game named EU Rome.
