Notice how none of the children share any DNA with their father, and in the best case one only has 27% maternal DNA? Looking at other leaders, I find that a few occasionally share DNA with their fathers, which leads me to believe that this case is extraordinary and that DNA is inherited randomly.

Is this WAD? I know that there should be some mutations to keep everyone from being clones, but this seems a bit over the top, considering that properties differentiate courtiers just fine in many cases...

I'm curious about this but is there a reason Paradox removed DNA inheritance when in one of the dev diaries they said the game will have it? Not having DNA might take away from the immersion of the game, specially if/when people make mods that add diversity to character GFX (If someone adds blond hair for instance, it will not be inherited).

Note that EU: Rome had 9 "genes" (including background gfx) with 16 possibilities each and IIRC a 25% mutation rate while Sengoku has 11 genes with 13 different possibilities (for males) and has properties, but has a 100% mutation rate... why didn't the team just have an increased mutation rate (maybe 30-50%) instead of eliminating it completely?
 
Perhaps it was to add to the randomness of character stats and increase the depth of the effect on choices in the education system.

One thing I have noticed and wonder about is hereditary disease. Is this handled in the DNA or a separate structure? I have had leprosy run rampant in Ashikaga clan.
 
AFAIK diseases are not inherited but given randomly through events. It doesn't seem like the odds of getting leprosy are affected by the presence of other lepers in the clan/court, but by being deceitful or charitable which increase/decrease the odds respectively, and may be present in generated characters. Stats have been randomized since CK:DV and this is fine, but kids that look nothing like either of their parents is not and that's all the DNA attribute controls in this game. Also, I've noticed that traits labeled 'congenital' are not always present or even present in most of the children who are born of say, 2 genius parents, but it may just be my luck...

Having DNA leads to "superbreeding" by players, so it was removed in the CK(1) expansion DV. It's never been part of any character-based Paradox game any more, to the best of my knowledge.
