As Basileios in the old gods start, I managed to convince the supreme patriarch to give me an invasion CB on the Carolingians. I got lucky and captured their emperor early on, but when i ended the war, people from all over my realm broke off, saying I'm not good enough to rule the Carolingian empire. After this, I was given an ultimatum, to continue as Byzantine emperor or Carolingian Emperor. Can I stop these guys from breaking off, continue ruling both the ERE and Carolingian Empire, and get both traits 'Strong Basileus' and 'Crowned by the Pope'?
 
The Carolingian empire automatically splits once a Karling no longer rules the empire. Even a cadet dynasty by a bastard is incapable of keeping the empire alive. It would have been better to wait for the empire to fall, have them rebuild the HRE and then holy war them for the crown to conjoin the empires.

EDIT: At least, I believe this to be the case. It has been my experience every time I have played the 867 start date and I've even used the custom dynasty bit to become a bastard of Ludwig the German in an attempt to take the Empire by bastard hands and it split immediately.

I assume when you say "from all over my realm", you mean the vassals who were formerly the vassals of the Carolingian Empire and not your Byzantine vassals? If so, then no, there's nothing you can do to prevent them from breaking off. That's an effect that's baked into the e_karling title itself. You should, however, be able to reclaim them after they do so.

As for getting both coronation traits, no. You can only ever have one emperor-tier title, and you can only have one coronation.

Not automatically, but they're more likely to split off from a non-Karling.

On a somewhat related note, is it actually possible to preserve the Carolingian empire?
Yes. As long as you have at least 100 counties within the empire after the vassals that want independence break away, it won't collapse. So, while it will take a lot of effort and a ton of warfare, it is theoretically possible to keep the Carolingian empire alive through the entire game.

EDIT: As Rylock said below (and I previously missed), getting to Medium Crown Authority can also stop the collapse.

Yes. Get up to Medium CA and all the checks upon succession stop. If you're at Low or Autonomous Vassals CA, you need to maintain 100 provinces in the empire and there's a chance of vassals trying to break away upon each succession -- based on how much they like you, as well as many other factors.

No, they broke off from all over - Greece, Nicaea, even Egypt

Hm. Probably the effect baked into the Carolingian Empire title, then -- as I imagine it has no way of distinguishing between the Carolingian vassals and the Byzantine ones.
