The unmodified converter is at best dodgy when it comes to working, even for vanilla CK2 -> EU4. It has numerous issues; for example I haven't been able to get it to convert with proper localisation for over a year now, and still to this day. Paradox consistently ignores bug reports with it, is slow to update and for a large span even had it literally working for no one for months on end. Every time I've tried to improve it I've found new issues etc. After almost a year of that I had enough of it and gave up on any hope of it being fixed in an agreeable manner.

It still does get the bare minimum updates to work with all that aside and should still work; talking about the CK2+ converter here. We just won't jump through hoops anymore for something Paradox themselves barely cares about nor will we provide (tech) support for it as most likely the issue in question is out of our hands anyways.

You mean convert then fix the issues manually? Yeah, that should be no problem. If you mean only do it by hand, sort of possible. We have quite a few things that EU4 has and vice versa

It should convert in catholic if you follow the the Pope of Rome or you have appointed him as Supreme Patriarch, or orthodox in other case.

Chalcedonian faith doesn't have unique mechanics or events like orthodox or catholic in EU4.
 
Just change this line in eu4_converter/religion_table.csv
chalcedonian;chalcedonian;1;Chalcedonian
to
chalcedonian;catholic;0;Chalcedonian
or
chalcedonian;orthodox;0;Chalcedonian
before conversion.

None of these are things the converter can look at, it only care about binary religion conversions

Is it possible to edit the converted mods religions file to give Chalcedonian BOTH the Papacy and Patriarch authority? Or would the religion tab just explode?

It should be possible, since in M&T mod Catholicism uses both. I believe is is done by adding the line "has_patriarchs = yes" (without quotes) above the "heretic = { ... }" line in the entry for Chalcedonian.
