I don't normally try modding games, but I wanted to try making something completely random and simple and adding it to the game to see how simple it was. The problem is, the material I gave the object has moved itself out of place.
This is what the object is supposed to look like (its an apple, I told you its random.)

And this is what it looks like in game. Notice how the brown for the stalk randomly moved.

The UV map image is 1024 x 1024 like the website recommended, but the model in game isn't showing right. Have I done something wrong?
 
I am having a hard time seeing your problem.
but question is, you UV mapped the object correct?
if you just painted your model in blender with out mapping it first, it would cause a lot of weird issues.

Quick step by step how i made the material
1: Smart UV wrap.
2: Used texture paint to paint the entire thing red except the stick.
3: exported the object as .FBX
4: Exported the UV as .png with the same name.
The problem im having is the UV map is placed differently for the object in game. So the brown for the stick is moved to someplace else on the model.
