awesome, now can we get a smaller one? something like a farm town depot or maybe something that looks like a rail served industry? preferably with through single track (perhaps even a dual purpose rural passenger/freight depot)

Why not ! it's true that this building is quite massive and not really made for an urban area
 
I have APE installed and not getting any error but i just cant get this neither the harbour to show on the map, i am able to place them and if i get the mouse over i see that it is there but it's just invincible.

Sorry for the inconvenience. unfortunately I can't do much about it. The asset system is not yet stable and maybe one of your mods is preventing mine from working properly. check for game updates or check local files or test with only my mods to see if the problem comes from another

I love this great asset. It is perfect in every way. I do have an issue though, the power and water connections are not working, and I don't know why. I thought it was because I used highways to connect it to the city and they don't transfer power/water.

I found out the connection point is actually next to the parking load, but whenever I try to connect a road there, the water/power issue is solved, but there are pedestrian access warnings.

OK I see the problem try to connect the standard road really to the edge of the building. If the problem persists, I'll try to see what I can do. this path is not essential and should not normally affect the efficiency of the building.

The connection point is technically where the connection icon is (in the center of the front part of the building) you need to connect a standard road there and extend it slightly to the left to connect the parking lot

The trains are taking this crazy path and disappearing because they overlap when spawning even when all the tracks are connected
I haven't managed to get the trains to spawn randomly in the yard (even though there are several spawn points). It works the same way as the base yard . Normally, the trains all end up leaving the yard even if those disappear after an overlap. Are they all able to leave?

Yes they disappear multiple times but eventually all of them were able to leave.

In fact the connection point is in the center of the front side of the building and not at the parking lot exit(I can't change this at the moment because it doesn't work).
Your road must also pass through this point otherwise the game will not consider it how being connected. Like this :

OK, it wasn't clear that this part needs to be connected - as I've made upgrade of the asset just after the buildin, I thoght that only points 1 and need to be connected:
