In order of unexpectedness. Most nations have enough clipper convoys to meet their needs. UK only has 125/128, no big deal for them, probably an artifact from the setup change to make no colonies claimable at start. It is a little tougher for Egypt, as they have no clipper convoys for the Crete and Cyprus provinces, and they are a little bit lower on the prestige chain in ability to get them. Are they supposed to be without them?
I was also looking at starting resources, and Luebeck and Natalia are chock full of goodies - too many to list but they both have stuff, like sulfur and fabric, that no one else has at the start. Any reason for them to have a lot of goods in the .inc file?

2. Major bug - will be fixed
3. No idea - doesn't sound right (but anything that reduces sulphur supply on the market is a bad thing ;) ) Will check

I just looked again at the starting setups for the two countries in question. Each has two resource = {...} listings. Luebeck has the standard starting resources for a civilized nation and a second list similar to the one that you cite for Natal, except for having 30 clipper_convoys and but one machine_part, and occasionally five or ten more of things. Natal has the standard primitive starting resources - 30 wool, ten iron and a second listing identical to the one that you gave. I'm guessing that there was an initial setup that was more resource-rich, and it was never deleted from these two. But really, what is Luebeck going to do with 30 clipper_convoys, carriage trade??

if you look a bit closer you'l see that all these startup resource pools are **** up. I guess the victoria team didn't have time to finalize this part when they had to rush the game out. Let's just admit the fact that current resouce pools can't stand any critics.
I am giving eliminating the pools a try (2 div of small arms and canned food excepted, and maintain the machine parts and clipper convoys as appropriate) and seeing what happens.
 
Just noticed that Oman lacks the six clipper convoys that it needs at start. Perhaps this is WAD, giving an additional handicap to primitive nations.
