Playing Russia in the GC, I forcibly annexed one of my Islamic neighbours (ok - actually I annexed all of them but they really wanted me to). A little later in the game I noticed I had acquired a colony in Sinai.I assume that this was previously the property of one of my newly annexed provinces as none of my subjects is permitted to leave mother Russia without my personal permission.

The problem is this - the Mameluks declared war and occupied Sinai. As I had no interest in retaining it, I offered peace and seceded the colony. My offer was accepted but Sinai was returned to me. This occurred several times.

I really have no interest in this piece of sandy real estate.

Any idea what is happening?

There's a major bug here. During a Peace Treaty, when you give an ally a province as part of the deal, the province remains under your ownership and becomes controlled by the ally. So, it generates revenue for you but you can't use the port among other things... Very annoying...
