The Red Keep would be a good one, with the Iron Throne as an upgrade for intimidation purposes. And it would make sense to always be held by the top liege since presumably the King would always own it even if King's Landing was somehow held by someone else
Edit: It's been a while since I've played in Westeros though so I don't remember how King's Landing is set up now, is the Red Keep its own holding? Maybe just the Iron Throne itself would be the wonder

I supose, if one wants to have the main fortress in KL as an option for a Great Work while The Red Keep is a holding, it could still be feasible to have Maegor's Holdfast as the great work? Because Maegor's Holdfast has being described as a "massive square fortress IN the Red Keep" and as a "castle within a castle". It is kinda cheating to have the keep of a castle be considered a separated fortress, but the unique situation of Red Keep having a dozen keeps (one for the Hand, one for the kitchen, one for the kingsguard...) could, arguably, acount for that.

Than, again, to have the Red Keep as a fortress and all the separated keeps as improvements would allow for a lot of lore to be put into the game, and maybe that would be reason enough to change the name of the holding itself for Aegon's Hill (the hill in which the Red Keep was built) and have the improvements - keep, walls, stables, town, etc - be for the extended walls of the Keep itself. I don't know, I might be stretching here.

Maybe the Kingsguard could become an honorary title that can be assigned by the owner of the Red Keep?

While we're talking about it, I'm pondering installing this mod (finally). Does it work with 3.1?

That's a holding already, I think.
Okay. Well so was Hagia Sophia and yet that is going to be a Great work, the Great Pyramid is less of a castle and more a giant palace in the middle of a giant city, besides it would be much more fun to restore it to its former glory using the Great Works mechanics than the standard holding mechanics

A holding can be the lands and properties attatched to, and the lord who manages them.
Not the building itself. So things can be a wonder *and* a holding. that's not a problem.

If they were wonders the king would control the upgrades and get the benefits, not the lords paramount. Wonders are hard coded to always be owned by the top liege.

What? Is this true? What a stupid decision.
