Yeah, the it's not the greatest system. Did you send troops to occupy Bajor. That seems to be the major issue, as you need to occupy the planet in order to get full war score (at least according to others; I haven't tried it yet).

The neutral zone quirk you describe is wild! The UFP-Romulan neutral zone is kind of a disaster as it's a series of systems along the border in the series, not some weird square blob as in the game. Neutral zones need to be done better.
Oh... no, I only bomarded Bajor... :D
How do I send in troops? I did try that at some point but my button was greyed out, and I can only build Intrepid Class and Miranda... How do I get people on ships?

Yeah, they also need to tell you/show you beforehand what will be a neutral zone or become one, or you can even chose with the enemy party.
I imagine it like in real life where you would suggest something and then agree on a zone, and not just randomly out of nowhere have a neutral zone by clicking a button.

HOI4 would be a good example of how to do peace conferences.

I did it! I freed bajor! And it was fairly easy cause I got the romulans to participate. I think sticking to just bajor made the war easier too.

But yeah, you have to first ask for them to release bajor, and their refusal frees the federation to go to liberation war.

I also managed to finally liberate Bajor - didn't get around to post just yet.

But I also first asked the Cardassians to release Bajor, when they refused I was able to go to Bajor (diplomacy) and then chose the liberate option and start a liberation war.

What I didn't know before was that to gain warscore/gain you actually need to land assault armies on the planets of Bajor and the planets from the Cardassians.
Once I figured out how to invade their planets it all went pretty quick. Now they're liberated and about to be integrated. I already have two integration processes running so Bajor has to wait a little bit :)

What I think I just noticed is, that I wont get any achievements since I started the tutorial mission and continued from there, instead of starting a new game.

Does anyone know by chance what it means when a silent alarm is being triggered? Everytime I get the notification I'll just "counter intelligence" the planet where the alarm came from because I think it means someones trying to hack you? But I don't know, it was never explained it the tutorial... ¯\_(ツ)_/¯

The silent alarm means there's a spy. Counter-intel is the right thing to do.
