I understand that CK+ has many features and mechanics that may overlap with those of the various DLC Expansions, and I am wondering how I should set up my game in order to minimize conflicts. I don't want to miss out on features out of overcaution, but I also don't want to mix together things that could result in incompatibilities.

Long story short, I'm asking "what's the right way to set up CK+"?

No setup, because it's not compatible with the last patch.

I think the answer is basically just play with the same ones you like to play with in vanilla. The DLCs all function and do the same things. The closest thing to a "conflict" that I can think of is that CK2+ has its own version of viceroyalties that don't require Charlemagne, and if you do have it they replace the vanilla version. But that's not a reason why you should or shouldn't use Charlemagne. Also, CK2+ has its own set of realm/crown laws which I believe are the same whether or not you have Conclave (and kind of resemble a mix between Conclave and non-Conclave laws from vanilla).

Of course, those are the two DLCs I don't have, so I may have gotten some details wrong...

Quite simply, CK2+ works with all DLCs*, none, and anything in between. Feature-wise, CK2+'s aim is really to enhance than replace, so while a few features that are kind of annoying may be removed, a lot of features are simply improved (laws and ambitions being two biggies off the top of my head), and a lot of features are added.
Ck2+ does conflict with most mods, however, so be careful if you do. Aesthetic mods and mods based on standalone events and ideas should work, but most mods won't.

Plus is an overhaul mod, as such it changes a lot of features, I suspect listing them all would take as much effort as any given update of the mod for a major patch. Just try it and see if it works for you.

In my experience, CK2Plus modifies a lot of the DLC features as well. Just consider that Viceroyalties were changed, Trade Routes have been added all around and modified, some content like the Shield Maiden trait (and many more features, the Tyrant modifier in Conclave etc.) was almost "stolen" from CK2+ into the official Reaper's Due additions to ToG, and much more.

So basically, almost everything has been at least slightly modified, and so if you install CK2+ you don't play with CK2Plus & vanilla-DLCs, but rather with CK2Plus & CK2Plus-DLCs.
The mod and the DLC features intertact nicely was what I wanted to say ^^
