Administration vassals have more flexibility in choosing primary heir. By default, if a dynasty member is in line to win your theme, they will be your heir. But administration vassals can also designate heir as an alternative.

That's the thing when my son comes of age I want to put him in line to win my theme over my brother who I put a bunch of points into in case I died early. So I wondering if there was a way I could take those points away from him and put them into my son when the time comes?

Unfortunately, there is no way to recover those points. You could see if you could get your brother as the governor of another theme, then the points for your current theme that you spent on you brother will disappear.
