How to force steam to update only mod files, without updating/verifying game files/? And without installing second Stellaris just for steam to verify.

If you are on the current released version of this (or any) game, your only options in Steam are to apply updates immediately, or when you next play. There is no setting in Steam to not apply updates at all.
If you opt into an older version in the Steam Betas tab for the game, then no game updates will ever be applied until you opt out there.
How that relates to mod updates I do not know, I am sorry.
