This is very annoying when my queue requires more IC than I'm letting it spend. As soon as the idle jobs lose their IC the gearing bonus disappears. I'm not exactly sure what the rationale is behind that (it happens almost instantaneously), but it's frustrating. Is there a way to either turn off the lost gearing bonus or to make it stop moving the idle production jobs?

It usually takes one or two days before the gearing bonus is going to be reduced (due to lack of IC/resources). Whenever a production line has finished its job, you have to move it to the top of the production queue manually if you want to avoid the loss of the gearing bonus.

I tried changing the "# Gearing Loss if no IC assigned ( 0.01 = 1% loss / day)" setting to 0.00 in misc.txt and it didn't seem to have an effect. I still lose gearing bonus with no IC dedicated to the job. And in 1.05 at least, that value is bugged as hell. It loses the gearing INCREMENT per day, not 1% of the current bonus (which is the default). Do new values in misc.txt only take effect when starting a new game?

This is due to a bug - confirmed by Lennartos and fixed for the next beta. The gearing loss was referencing the wrong value from misc.txt.
