No tribes currently convert as nomads, however, I plan to eventually have it so that there will be 3 options for nomad conversion: No nomad conversion, nomad conversion based on government, and nomad conversion based on both culture and government. The no nomad option would convert migratory tribes as tribes like they are currently, the government option would convert all migratory tribes as nomads, and the culture and government option would convert migratory tribes as nomads if they have a steppe-based culture, such as Scythian and Hunnic.

There is indeed a way to change them, however, doing so will require going into the province history files and changing each province effected. It will be fixed at some point, but other things such as improving the way Christianity converts from the Timeline Extension mod have to take priority first

Another thing though, when I convert a save that's using Invictus, the flags for every country seem weird and not the same ones as when a vanilla save is converted, this normal or a bug?

It might be a bug, may you send me screenshots of some of the effected flags?

Just asking to make sure, converting from I:R with the Imperator: Invictus, Timeline Extension For Invictus and TE: Crisis of the third century, should fully function and allow me to convert to EU4 afterwards, correct? With like, no issues, similar to how the CK3 convertor supports it?
 
Is the converter dead?
It's indeed alive, just slow going. I have an Invictus compatibility patch in the works that'll improve conversions made using the Imperator:Invictus mod

But what about those like me that do not use it
The I:R to CK2 converter will always have support for both Invictus and vanilla saves, as well as old saves from versions 1.3, 1.4, and 1.5. All improvements I'm working on for the update, such as Etruscan divergence cultures and bugfixes, will be available for Invictus-based and vanilla save games

Here's a screenshot. As far as I can tell Illyria is the only realm that's broken. Note on the right-side all of the vassals are messed up.

All help will be greatly appreciated, thanks!

I apologize for my slow response, I was working on a major Invictus compatibility update for the converter. This experimental version of the converter attached in the .zip file should fix your religion not converting over correctly:
