Quick Question. Does the game know when you are trying yo marry a close relative, and by that, I mean does the game not allow it? Or does it not have any restrictions to who you marry?

There's a hard barrier for relatives that are extremely close (I think parents, grandparents, and siblings), and characters that share a grandparent have a chance to yield children with the Inbred trait.
 
I hope you don't mind me hopping in here with a question related to this particular topic.

Does the inbred trait occur only if the characters have the same last name? What if an uncle were to marry his sister's daughter? Except, that sister married a cousin whose mother was of your dynasty but whose father wasn't? I mean, that's pretty related, but is there a chance the inbred trait will show up? Or is it strictly for characters with the same last name?

No; it really does check the consanguinity. (I married off a daughter into another house, then married a grandson to her daughter and got Inbred on some of the resulting couple's offspring.)
