In first Kir’Ko mission I followed reconciliation path and I thought it will change my secret technology to Celestian for the second mission, but it is still Psynumbra. (I did not play second mission, only saw that technology did not change)

If you do the psi fish quest for the Amazons they give you a choice to adopt Void Tech but no such explicit choice is given for Celestian, it's only implied by the story, which leads me to believe it's intended but I dunno. Maybe the pro-Celestian choice is represented in the final mission?

It's a weird one. There is a "reversed" example on Syndicate mission 1, where the Ardelli asks if you want to "Walk the path of Psynumbra" with him, but it doesen't make your Secret Tech switch.

EDIT: We should probably collect instances of this and report it in the bug reports forum.

I have done this quest and refused to get Voidtech. Maybe it influenced this bug.
