Is it best to learn the game with the original Crusader Kings, or should I jump right to Deus Vult? I want to take whatever route is easier to get into the game and learn the mechanics.

I believe that if you have CK Complete you can't choose to play CK or DV, you only can play DV.

But even if you could play CK, then don't. Just play DV. Make sure you have installed the latest betapatch of october 2008

As Veld says, you can't choose not to play the expansion with the Complete ... but I see absolutely no reason why you should. DV fixes many things in CK and gives some extra tools (like the ledger) that will actually make it easier to play than CK.
 
I bought it from Impulse on sale and it looks like they broke it down into 2 downloads, so I can install the original without installing Deus Vult. It looks like so far that isn't recommended though so maybe I will just install the expansion too.

One more question. I just installed Deus Vult and the manual didn't appear to get updated. Should there be a separate pdf manual that also covers the Dues Vult expansion?

As far as I know, there's no manual for Deus Vult, but only this short description of changes made and features added to Crusader Kings.
