I downloaded the new patch, 1.06, from steam just a little bit ago, booted it up, worked fine. But I noticed that there was an issue with the new Italian province still thinking it was part of the HRE, so I thought I'd clear the map cache. Problem is, I can't find it.

tl;dr Where is the map cache?

I'm not aware there is one. Try a full clean reinstall: uninstall the game from Steam and move any valued save games elsewhere. Manually delete the CK2 directories from under the Steam AND MyDocuments folders, now reinstall the game via Steam.
 
I think I have this issue too; is a re-install the only way to solve it?

I noticed that the new province is displayed (on the character select screen) as part of Apulia, but when you click on it it's part of the Empire.

We don't know what the cause is, but reinstalling is a common fix for may issues, so that is a good place to start. Updating the drivers for your video card might also be a solution.
