When your leader dies or you commit seppuku, the clan leaves the religious faction. At the very brief second the player's heir inherits his lands, the relation with the religious faction drops to 0, and a day later it is restored back to whatever it was, but the clan is not in the faction anymore. It loses its leader position if it was tied with another clan relationwise (but was the leader due to "first come first serve" leadership rules ^^). It can be recreated by pausing the game and commiting seppeku, then checking the relationship with religious faction (which will be 0).
However, when this happened to me, my clan leader was the only person with a province that has a religious building in it. Maybe the game treats those lands to be "ownerless" while the transaction happens between the former leader and the heir, thus the clan appears to have no religious buildings and the relation with the faction drops to 0 momentarily, only to be restored back after a day. Not a "bug" bug, just a minor flaw in the algorithm of land inheritance.
