Is this WAD ? Whenever you mobilize you lose the military score that your reserves garnered you. This wouldn't be so big a deal if the AI's didn't place so much emphasis on your military score to determine peace. As is, you can have many more divisions, but as soon as you mobilize them your score plummets and the AI treats you like a chump. It'd make more sense if your industrial score dropped..

I think I know why this is. Before the last patch, divs in the mobpool didn't count against military score. Now they do, but when you mobilise they all LEAVE the mobpool and enter the "waiting to be deployed"-pool. And those units DON'T count against military score, like a dreadnought being built doesn't count until you deploy it etc.
What could the solution be? Perhaps make units in the "Waiting" pool count against mil score too?

Yes, it does rise after you deploy them.
