My EU4 Launcher apparently keeps a list of mods that have long since been deleted.

Over a period of months I have been curating a CK2 savegame for eventual use in an EU4 game. These CK2 conversions have been created through CK2toEU4, not the Converter DLC, and obviously completely bypass the workshop. For a while now I've noticed that when I remove the mod (both in the launcher and physically in the mod folder) to replace it with a more fine-tuned conversion, the old one sticks around in the list. Not everytime, but it's happened enough times that the list kept growing with seemingly no way to clean it up.

I'm curious as to why this happens, but more importantly: how do I remove these apparent references to mods that no longer exist?

Have a look at your playsets. The all-installed-mods list keeps deleted mods if they are still in a playset. If you remove them from all playsets, they will be removed from the list as well
You'd think they would, but they weren't. With only the default "Initial playset", which contained my only other 2 mods, and the modless option, they still showed up.

And can you show the contents of your "Documents/Paradox Interactive/Europa Universalis IV/mod" folder? Maybe there are still .mod files there

Empty, except for the .mod files belonging to the mods in my earlier picture, which are Workshop downloads.

You didn't say if you actually checked if it doesn't contain mods? I though you just assumed that it doesn't, because it is called "no mods".

You could also try to remove the files "launcher-v2.sqlite" and "dlc_load.json" and the folders "mod" and ".launcher-cache" from your "Documents/Paradox Interactive/Europa Universalis IV/" folder. This gives you a clean slate, but it deletes any local or self created mods and removes any launcher settings and playsets and the information which mods and dlcs are enabled.
