Is it just that thinks it is too easy (in DV) to force-vassalise Muslims, then wait for them to convert to Orthodox (or give their kids ecclesiastical educations) and have their provinces gradually shift religion as well?

I think there should be:
1) penalties (piety) for vassalising muslims or pagans, rather than ejecting them and putting in christians

2) piety hit for having muslim/pagan vassals

3) loyalty penalty for wrong religion vassals

4) etc

I think there is.
When I was otrhodox and took over lots of catholics, I had rebellions for some time.
(conquered Sweden as a Rurikovich, inherited catholic vassals as orthodox)

You are right - there are lots of penalties for wrong religion in the "realm disruption" events, but not (surprisingly) in the normal loyalty progress.

I think, that if you have muslim or pagan vasals, they do notices about that quite clearly time by time :D  Actually i try not to have other religion vasals than mine, so looks like forgot, how it was :)

Was playing Nubia with Elective Law and had a Muslim vassal, which I had granted title of Count of Aswan to because Aswan was Muslim in order to prevent revolt against ruler of different religion.

Was seriously wounded and died which caused a crash, I believe because my muslim vassal was most powerful, and thus inherited.

Force Vassalizing Muslims can often have negative consequences--during the crusades your vassal is likely to be attacked by other christian realms for the same reason that you once attacked him, giving you some bad choices.
To fight France, or lose chunks of my prospective kingdom to France...

The wierdest, and probably least intended consequence of FV Muslims is when you vassalize the heir to the Sultan of Egypt, Seljuk, or one of the other muslim kingdoms.
You vassalize the heir, he gets the 'you have a different religion than your lord' event, and converts. Then he inherits his father's titles, and you now have some extra king titles that you can grab. This way you can be the King of Egypt two times over!
