I just realized that this is a bug (it happened to me some days ago), so I don't have a savegame. I'm sorry for that. I'll explain you what the situation was:

My character is Count of Soria, under Duchy of Castille, under Kingdom of Galicia (and León and Castille).
Duke of Castille revolts for independence, so my county is rebel.
As Duke of Castille is my liege, he raises my army. My count goes with the army.
I decide to swear fealty to King of Galicia (King of Castille too), so my county goes under Kingdom of Galicia.
My character (County of Soria under Kingdom of Galicia) is on rebel Duke of Castilla's army.
I raise my levies and the character doesn't return.

I wrote it in short phrases so you can understand it better, as my English is not so good.

I've had this happen too, in a simpler situation. The HRE had kept my character on campaign for something like 10 years (mostly swatting rebels, but also fighting a few defensive wars in Sicily or the Baltic). When a major civil war started, I declared independence, but my character remained in the HRE doom stack (which had become rather less doomy due to levies deserting to go back their rebelling homes). Even after I won my war, my character was still "leading troops" for the HRE, off in some distant province. It was very frustrating.
 
Hmm, I just tried and failed to reproduce it in the situation it happened in before. This time my ruler returned to my capital when I declared independence. I'm not sure why it worked differently. I don't have time tonight, but at some point I'll try to play around with the variables and see if I can reproduce the issue it again.
 
BlckKnght, did you update to the new 1.04 patch? I've read the same behavior in other threads, so it could be fixed.

I have not updated, so I can't check if it is fixed.
