Just gave Portugal a little test-drive up to 1424, saved, got my conquistador, and found that the modified values for aggressiveness are back to the nastier default values. Any solutions apart from never stopping play?

I never got around to fixing it but that bug is known. Changes made in the scenario file are not saved when you save the game. It appears that EU2 loads up the values out of the province.csv everytime. So you'll see Portugal and Castile(which is a problem it itself) colonize Africa quickly at first and then upon a reload lose all when they try to expand. Someday, hopefully next week, I'll put all those changes into the province.csv

Its mainly for play balance reasons. I noticed that Portugal was colonizing in Africa a bunch but it was loosing all its colonies to those ferocious natives. So I toned down the natives and noticed that colonization went much better. Unfortunately each time I tested, I didn't do save and reloads, so I never noticed this glaring error...

On the historic perspective bit, although it each province that I changed the tolerance level had areas where the 'natives' lived, I'm really trying to emphasize the fact that Europeans took much of the coastal regions. Sort of a boobie prize for Portugal as it can't have colonies in the coastal provinces of Ashanti, Dahomey, and Benin.

Yeah, my intial post about it seems to have got lost in the last bug thread.

I never fixed it, because I forgot, but it seems that any modification made to native strength and the like isn't saved if put in the scenario file. So upon the start of a new game, the info is there, but it disappears on a reload. I'll work and see if I can figure out all the lines for the province.csv

I don't know why I put strength though, because it isn't a strength issue.

This is a DIY-fixable situation, right? The cranially flatulent one will help by posting the changes made and the right file to change (not that I won't go to the scenario file and <gasp> hand-copy the alterations; but to do so for the benefit of others) in the bugs and fixes thread, right?
