Great proposal.... IMO this part should be highlighted
the Spanish could not hope to conquer a port in Turkey or Egypt, and the Ottomans would be insane to attack Sicily or Barcelona, while both could, with great effort, conquer fortresses in their respective spheres of influence.
The spanish in reality faced massive difficulties in capturing North African coastal fortifications, but in the game they dont just capture the coast but also all of north africa til Egypt, and they also convert it completely to catholicism :D
Im not sure how this can be fixed though, but Im sure you guys can :)

Hopefully EU4 will have a lot more coastal sea zones (especially in the Mediterranean) and some nice early-year bonuses for galleys fighting near friendly coastal fortresses.

When did big ships start to really dominate vs galleys?

Well, constantinopla was hard to take because the byz galleys equiped with greek fire where able to take out any fleet blockading the city and then giving suplies to the defenders. Thanks to that the city holded for years until the invention of cannons that helped to make a breach in the walls. I think that you shouldn't be able to hunger-siege a city with an unblockaded port and a supply fleet.

How would you feel about abstracting galleys in a similar way to how convoys are handled in HOI3?

That would work well for raiding, patroling against raids, and resupplying besieged fortresses, but at some point they need to get together and have a regular battle so they still should need to be built and operated like regular ships.
