Bug report here. Basically you can add a z-axis coordinate to stars in a static galaxy definition, but they get ignored. I'm sitting a mostly completed mod that has a more-or-less accurate slice of the Milky Way galaxy centered on Earth, but it's blocked because none of the z-axis coordinates took.

Pleeeeeease. I will send you cake.
 
Because map is still 2D and not 3D, its a fake z axis. And a very much annoyance when you try to know if a world is part of some borders. I do only play with
NDefines.NGraphics.RANDOM_HEIGHT_MIN = 0
NDefines.NGraphics.RANDOM_HEIGHT_MAX = 0

as it really flatten the galaxy and helps see wich world belongs to wich empire or not. Maybe we will be able to do some real neat 3D map... when they will release clausewitz engine 64 bit ^^

It is not a fake z axis. Ship warp times and maximum ranges take into account the z position of a star. And you should be looking at the hex pin and not the star itself when trying to figure out if a star falls within a territory.
 
But the game engine still doesnt allow for real 3D, so thats why i call it a fake z axis. I cant remember where i saw that information, but i'm sure about this, unless some paradox developper would enlighten us on this topic :/
