Patching problems

I have both Hoi2 and Hoi2 DD installed, I try to patch Hoi2 vanilla to 1.3a and it starts patching Doomsday to 1.3a... why?

Hahahaha. The only response you'll get here is to uninstall DD then try to patch HoI2 then reinstall DD.

Sounds like your regitry is messed up.
You could try renaming the folder that contains the game you do not want to patch, apply the patch to the one you want, then put the original name back on the other.

The thing is that DD is an expansion pack so it is not really designed to have HOI2 as a sstand alone and have HOI2D installed as a seperate install.
