umm, didn't he command the Army of the Potomac?

No, when he came East he created a new army he called the Army of Virginia. McClellan still commanded the Army of the Potomac, but many of the Corps were transferred to Pope. The Army of Virginia was very short lived. It was disbanded after 2nd Manassas and Pope was transferred to the Far West to fight Indians. The troops were transferred back to the Army of the Potomac.

Specifically, the I Corps, Army of Virginia became the XI Corps, AotP, the II Corps, AoV became the XII Corps, AotP, and the III Corps, AoV, was before and became again the I Corps, AotP.

Oops, you are correct. I was, of course, thinking of the Army of Northern Virginia, a different entity entirely.
