First of all, congratulations to the developpers for this great game !! :D

So about terrain modifier, I always considered that modifiers take into account the tile where the defending unit is, and that in defense, only the defending unit is concerned (not counterattack).
But I just notice that with cover specialist, I got that modifier also on the attacking unit during counterattack, and not everytime although the tile of the defender shoud apply.

Anyone can clarify how terrain modifiers and perks modifiers are applied ? As I can't get the rule... (wiki doesn't talk about perks modifiers...)

You gain the defensive bonus/penalties from:

Cover Specialist
Forest
Highlander
Swamp

Based on the tile you are in, whether you are attacking OR defending. (You take less damage)

You gain the offensive bonus from:

Highlander
Forester

Based on the tile the target is in. (You deal more damage)

You gain the basic defensive bonus from:

Forest
Hills

Only when defending.

So if you have Forester, and are in a forest, and make a melee attack against another unit in a forest, the target will take +25% (From forester) -25% (From defensive bonus in forest) damage. You will take -25% (forester) damage.

If you have Forester, and Cover specialist, and are in a forest, you will take -25% (forester), -25% (Forest), -25%(Cover specialist) whenever attacked in a forest.

This makes Forester and Cover specialist combine very well, allowing for 'frail' units to be surprisingly survivable. Ratmen taking -50% damage when attacking from forests, for example, makes them live a lot longer than their 14 hit points would suggest!

Yup! I actually value the 'cover specialist' perk very highly, especially with otherwise flimsy units that have few other ways to get defense. -25% damage is roughly equal to 30 resist of all types... when in cover!
 
Which makes it a really tough decision at level 1, when choosing between cover specialist and bladewall for melee units, or marksman vs cover specialist for missile units.

Bladewall is amazing against lairs, because almost all lair defenders do melee damage.
However, as Zechnophobe stated, cover specialist can be a huge advantage if you're on the correct terrain type.

I'm pretty sure base terrain does affect city combat as well, so cities on hills are more defensible, or forests if you have specialist units, and swamp cities are a bad idea (and a great way to debuff an enemy city if you have the spell).

You can convert city terrain with spells - I think a city will destroy a forest when placed, but I know I grew one with a spell at some point on a city tile.
 
You forgot one
If you are on flatland and attacking vs someone in a hill (not the hill bonus) you get -25% attack from hill

Attacking into a hill always gives -25% to the damage of the attacker. However, attacking from flatland onto a hill, increases the DEFENDERS damage by 50%. This is often a pretty profound difference.
