1: Does it work with ARMA?

2: What happens if there are uncolonized territories left?

3: Can I speed the colonizing process up? For example, is there a tech to be able to colonize more than four states at the same time?

Well, I just found out the answer to number two, the game crashes... Tough luck, just had one colony left to colonize in Africa, and I haven't found a way to edit the game save file. Any suggestions, anyone? Imported the file from CK to EUII to Vicky, so it'd be a shame to quit now.

Are you sure it wasn't the answer to question number one you found out? IIRC the only thing that should happen to uncolonized provinces in the converter is that they become undefined, ie. black holes on the map. Shouldn't make the game crash.
With respect to number 3, there is no in-game way to speed up colonization. However, it's fairly easy to make a province belong to someone. Just find the province number (they can be found in the file 'provinces.csv'), then open the save file and find the part of the file that concerns provinces that are owned and/or controlled by the country in question and just add the number among the numbers within the brackets. It should look something like this:

owned = { XXX YYY ZZZ }
controlled = { XXX YYY ZZZ }

where XXX and so on are province IDs.

No, Victoria froze when I exported the file, but I found out what the problem was: I had to release Great Britain as a puppet, apparently GB had to be in the game. The uncolonized territory was no problem, it was a black hole just like you say.
