hoi4 has resource mining rights. But no matter where I look, there is nothing related to resource extraction rights. Can I find out where the resource mining license file is and how to apply it?

There is no such thing like that. Some nations do get a specific focus to get resource rights in some states like Germany from Sweden but these all are very specific and "scripted". There is no generic "request mining rights from somebody from their XY state"

Mexico also had some setup with resource mining licences. Not sure which DLC that was in.
The initial resource rights are (I believe) set up in the history files for the specific states. Any initial rights gained over the course of the game would be in the content (such as focus tree file) that created them
