It's only started doing this since I've reinstalled the game and wiped my previous saves yesterday and start a new one. I've tried verifying files, reinstalling the game again, loading without code mods, but nothing seems to get the save to appear.

I also created a test save to check if my save was simply corrupt. But after saving it and restarting, the test save also didn't show up in the main menu.

Hello! Since you're playing with mods the first step is to check if there is any issues with the mods that you're playing with. Please try adding "--disableModding" as a launch option (https://pdxint.at/LaunchOptionsCS). This removes access to PDX Mods entirely, and if the game and a new save works with this enabled then the issue lies in the mods you have installed, and if you're unable to disable your mods in-game you can always do so on the web version.
 
Thanks, this has fixed the issue of saves vanishing from the menu when exiting and restarting, however my previous saves with mods are still gone.

Is there a way to recover it, or will I be able to load the save again when the mod updates?

I can't say for sure, but once the mod/mods that are broken are fixed, you should be able to play as usual on the previous saves.
